What to do about Peninsula rail?
Caltrain in on the verge of shutting down due to finances. Bart is planned to go from Fremont to Santa Clara. Also, Bart currently goes to the SF airport. A solution would be to end Caltrain and build a Bart connection from Santa Clara to the San Francisco Airport area. Bart would then ring the Bay Area.
As for High Speed Rail, have it link to Bart, perhaps in Livermore or Tracy.
